I was able to talk to QEEQ representative when our flight got delayed. They informed car rental company about the delay.
Although the pickup location is marked as 'port', you need to call upon arrival, and someone will take you to the airport office. If possible, going directly to the airport is faster.
After exiting Santorini Airport, follow the path up to the second floor. They told me there was only one automatic car left, an old one. Because there are many steep roads in Santorini, I recommend renting a car.
